Glad you posted this! This happens to me a lot if I cut the corner on entry. I often have to turn around and move the cart/wagon back into the entrance until all the animals appear in the mine and then I have to back in to ensure they stay in the mine then turn back around and then I can continue further into the mine with out the awful lag. Or just keep going and try to endure the lag. It's very annoying either way.
